Mega Man X: Command Mission is a 2004 role-playing game developed by Capcom Production Studio 3 and published by Capcom. It is a spin-off of the Mega Man X series, set 100 years after the rest of the games in the series, and the only turn-based RPG in the entire Mega Man franchise. The GameCube version of Command Mission was played by The D-Pad in 2017, as the forty-second weekday game in The Mega Let's Play, and the forty-ninth game in the series overall.

In a live-action intro, Rick and John celebrate their completion of Mega Man X7, and remark that there are only ten games left in the series. Rick introduces Command Mission, noting its bizarre placement in the timeline of the series, the slight changes in art style, the premise of the game's story, and the characters. John quickly leaves upon learning that the game is an RPG, leaving Rick to finish introducing it. In-game, Rick and John watch the intro and opening cutscenes before John takes control of X in the Lagrano Ruins. He slowly climbs the area, picking up items and learning the game's battle mechanics through a number of random encounters along the way.

John disables the security on the third floor, only to be confronted by a guard and forced into a battle. After defeating them, he learns about Force Metal and uses a sub-tank to heal himself before heading up to the fourth floor. There, he finds some more items, saves, then meets up with Zero, who joins the party. Immediately following this, a boss named Hippopressor attacks. The boss comes equipped with a Shark Missile capable of dealing large amounts of damage; John destroys it, along with the boss's head, before finishing the battle. Afterwards, John heads back to the save point, and equips some Force Metal on Zero. He finds that the door there is still locked, meaning he needs to head to the other side of the boss room.

Ben and Lindsay unsuccessfully attempt to complete a "Which Hogwarts house is your cat in?" quiz as John continues to head through the Lagrano Ruins, fighting several random encounters as he heads towards the fifth floor. At the top, a cutscene ensues where X and Zero meet Epsilon, the Rebellion Army Commander. Shadow betrays the team, several of Epsilon's subordinates appear, and X and Zero are separated in the ensuing battle. X wakes up in the Resistance's hideout, and the second chapter of the game begins. John buys a few items from the shop before continuing onward through the Central Tower, facing more random encounters along the way. He eventually reaches another short cutscene, after which he finds a save point.

John continues through Central Tower, reaching a cutscene where he meets a mysterious individual, who starts a boss fight. After battling for a while, they run away. He heads further into the area, meeting a number of oddly-named NPCs, and a eventually a Reploid named Aile who gives X an ID card, then sacrifices himself in a cutscene to allow X to carry on. The group discuss accents as John enters another new area of the Central Tower, where he gets into a lengthy battle with two random encounter enemies.

John reaches an NPC who tells him his friends are trapped on the other side of the door. He goes through and defeats the enemies, saving them. After a brief cutscene, John heads through a new part of the tower, but is interrupted by another cutscene in which the bounty hunter, now revealed to be named Spider, attacks X, only to stop when he sees Aile's ID card and decides to help him instead. Eventually, John reaches and frees Chief R, but they are interrupted by Jango, who tells them that there is an explosive device in the building. John is given a two minute time limit to stop it. After briefly wasting some time going to a storage room that turned out to only contain 100 Zenny, John goes down the correct path, only to be attacked by some enemies.

John gets into a number of random encounters on the way to disable the self-destruct sequence; the time limit does not apply during the battles, allowing him to take his time defeating them. He heads through a previously locked door into another new part of the tower, where he continues to fight enemies and grab items. Rick discusses his plans for the near future as John finally gets to the button that stops the tower from self-destructing, only to learn that Jango is trying to escape via the helipad.

John reaches the helipad, where a cutscene begins in which X confronts Jango, and Spider appears to help X. A boss fight with Jango ensues. John gets to know Spider's card-based special attacks during the fight, but Jango proves to be much tankier than anticipated. Spider is killed twice during the fight and has to be revived both times, and John runs out of healing items after a while. Eventually, after 52 turns, John manages to defeat Jango, who explodes upon running out of health. Another cutscene plays, ending the second chapter of the game.

John explores the now-safe Central Tower, which has become the main hub area for the game, with access to previously-visited locations available. He heads to a number of different places within the tower, looking at shops and other features and talking to more oddly-named NPCs. Eventually John gets bored of exploring and wants to head to the next mission, only to briefly become lost in the corridors of the tower. He finds his way back to the Base Command Room, where he enters the teleport to Tianna Camp, the location of the next mission.

John begins the third chapter of the game at Tianna Camp. Immediately upon entering, he is joined by a third party members, Massimo. He heads through a long series of corridors where he must dodge security sensors in order to proceed, then gets to a more standard area filled with random encounters. Meanwhile, Rick and John discuss the biggest announcements from Nintendo at E3, including Mario + Rabbids: Kingdom Battle, Kirby, Yoshi, Metroid Prime 4, and the main series Pokémon game for Nintendo Switch.

John continues through Tianna Camp, as he and Rick have a long discussion speculating on the content of the Pokémon game for the Switch. They also talk about the announcement of cross-console compatibility for Minecraft, and criticize Sony for their handling of the situation. John eventually becomes confused as to where to go next, passing by a corridor containing a number of locked doors multiple times, but not knowing how to open them. Eventually, Rick points out a terminal in plain sight that turns out to open all of the doors.

John talks to the newly-freed prisoners, some of which give him items, and some of which turn out to secretly be enemies named Dober Man. Rick and John discuss their hopes for a potential Smash game on the Switch as John continues to head through the area and battle enemies. Along the way, John begins to get frustrated with the game's very high encounter rate. Soon after, he reaches a prisoner who gives him a Prison ID and tells him that he needs to defeat the warden, Silver Horn.
