Mega Man X: Command Mission is a 2004 role-playing game developed by Capcom Production Studio 3 and published by Capcom. It is a spin-off of the Mega Man X series, set 100 years after the rest of the games in the series, and the only turn-based RPG in the entire Mega Man franchise. The GameCube version of Command Mission was played by The D-Pad in 2017, as the forty-second weekday game in The Mega Let's Play, and the forty-ninth game in the series overall.

Chapter 1: Infiltrate Giga City

In a live-action intro, Rick and John celebrate their completion of Mega Man X7, and remark that there are only ten games left in the series. John quickly leaves upon learning that the game is an RPG, leaving Rick to finish introducing it. In-game, Rick and John watch the intro and opening cutscenes before John takes control of X in the Lagrano Ruins. He slowly climbs the area, picking up items and learning the game's battle mechanics through a number of random encounters along the way.

The boss comes equipped with a Shark Missile capable of dealing large amounts of damage; John destroys it, along with the boss's head, before finishing the battle. Afterwards, John heads back to the save point, and equips some Force Metal on Zero. He finds that the door there is still locked, meaning he needs to head to the other side of the boss room.

Shadow betrays the team, several of Epsilon's subordinates appear, and X and Zero are separated in the ensuing battle. X wakes up in the Resistance's hideout, and the second chapter of the game begins. John buys a few items from the shop before continuing onward through the Central Tower, facing more random encounters along the way. He eventually reaches another short cutscene, after which he finds a save point.
Chapter 2: Recapture Central Tower

The group discuss accents as John enters another new area of the Central Tower, where he gets into a lengthy battle with two random encounter enemies.

After a brief cutscene, John heads through a new part of the tower, but is interrupted by another cutscene in which the bounty hunter, now revealed to be named Spider, attacks X, only to stop when he sees Aile's ID card and decides to help him instead. Eventually, John reaches and frees Chief R, but they are interrupted by Jango, who tells them that there is an explosive device in the building. John is given a two minute time limit to stop it. After briefly wasting some time going to a storage room that turned out to only contain 100 Zenny, John goes down the correct path, only to be attacked by some enemies.

John gets into a number of random encounters on the way to disable the self-destruct sequence; the time limit does not apply during the battles, allowing him to take his time defeating them. Rick discusses his plans for the near future as John finally gets to the button that stops the tower from self-destructing, only to learn that Jango is trying to escape via the helipad.

Spider is killed twice during the fight and has to be revived both times, and John runs out of healing items after a while. Eventually, after 52 turns, John manages to defeat Jango, who explodes upon running out of health. Another cutscene plays, ending the second chapter of the game.
Chapter 3: The Paper Hero

He finds his way back to the Base Command Room, where he enters the teleport to Tianna Camp, the location of the next mission.

John then encounters a series of puzzles that require stepping on floor tiles in a specific order that needs to be memorized, prompting Rick to remember John's handling of a similar puzzle during Mega Man & Bass. After completing the floor puzzles, a cutscene begins in which it is revealed that the "Massimo" in the party is not the real Massimo; he leaves the party afterwards.

One of these battles involves a group of "Rabbids" that manage to kill Massimo and bring X to low health, and continually call for help, summoning more enemies. John ultimately beats them after being forced to use several items.

The boss summons needles to act as separate enemies throughout the fight and quickly kills X, forcing Rick to use an item and sub-tank to heal him. Despite this, he is able to seemingly defeat the boss with relatively little trouble. Immediately afterwards, Dr. Psyche turns into an "evolved form" names Mad Nautilus, starting a second phase of the battle. This form proves much more resistant to attacks, leading Rick to switch out Massimo for Marino. Eventually, with only two characters left standing on very low health, Rick is able to narrowly defeat the boss. In a cutscene, Gaudile agrees to help the party, and Cinnamon joins as a team member, ending the fourth chapter.
Chapter 5: Maverick Hunters Join Forces

After a lengthy battle against a resilient enemy named Mega Mantor, Rick re-arranges his equipment and Force Metal again.

He is allowed to restart from the beginning of the battle, giving him a second attempt at the boss. After a very long battle, Rick manages to defeat him.

Mach Jentra's death results in the activation of the Duboar, a system that sends forth many waves of security guards to attack the party. After this, the party leave the Ulfat Factory, and the fifth chapter is completed.
Chapter 6: The Meaning of Friendship

Rick obtains the Booster Parts, giving him the ability to break boulders by dashing.

Initially thinking that the fight may be a forced loss, Rick is able to deal enough damage to end the encounter, although Shadow is still alive. Another cutscene ensues, in which Zero suddenly returns, before a second phase of the battle starts. Rick comes close to dying in this second fight, only surviving by using Cinnamon's healing abilities at the last minute, but eventually defeats Shadow.

Rick attempts to survive and defeat the boss regardless, but eventually realizes he is "delaying the inevitable" and loses the fight.

Lindsay leaves at the very beginning of the episode. Rick restarts the fight with Incentas, taking care to try and keep his entire time alive this time. He uses several shield and speed buffs on Cinnamon to make her more useful, but an unexpected attack from Incentas kills Axl anyway, leaving Rick vulnerable, and the rest of the party is soon defeated as well. He attempts the battle a third time, and decides to make use of his Gain Hyper items to have a better chance of winning.

Rick uses several of his Gain Hyper items to keep his team in Hyper Mode; this makes Cinnamon more resistant, and Axl and Spider invulnerable entirely. Using this strategy he is able to keep the entire team alive during the fight while continuously damaging Incentas. After a while, he succeeds in finally defeating the boss. In a cutscene, Incentas locks the party in a room and sets a timer for a bomb. Spider sacrifices himself to allow the rest of the team to escape. They return to Central Tower, ending chapter 6.
Chapter 7: Block Transmissions

After the Incentas incident, Rick decides to take some time to build up his team and make them more effective as preparation for the next chapter. He starts by exploring Central Tower, buying a few weapons from one shop and many revival items from another. He then makes use of the game's item trading system to get several more weapon upgrades for X and Zero. Finally, he equips his party with their new items, buys some Force Metal, and heads back towards the Base Command Room.

Rick teleports to the next area and begins the seventh chapter. It turns out to be a desert, where it's impossible to see what is ahead and very difficult to navigate. Rick and John discuss the upcoming revival of Rocko's Modern Life as Rick continues to battle enemies in the desert.

Rick stumbles across the spot that activates the cutscene by complete accident. A reploid named Ferham appears and pushes the party into quicksand, causing them to fall through to an underground area. The area is maze-like, and contains a number of switches that must be activated in order to open doors. Rick explores some of the area, defeating a number of enemies and pressing a few of the switches.

Rick continues through the area with the switches and eventually reaches an elevator. He decides to first go back and find the one red switch he missed, eventually reaching it after a number of battles. Rick and John discuss the former's recent offscreen playthrough of The Legend of Zelda: Twilight Princess HD and rank the quality of the various Zelda re-releases. Rick heads towards the newly unlocked door, but continues to have to fight through endless random encounters along the way.

He ends up looping back around to the elevator, and heads back downstairs to save again.

Rick sets about exploring the rest of the locked areas, but is confused by a number of items that are encased in glass and cannot be collected. Eventually, he unlocks the last area he hasn't yet explored, but is wary of a possible boss fight and heads to the save point before entering it.

This boss frequently forms a "Botos Trio" by summoning two smaller enemies that will eventually heal him significantly. Rick is able to defeat them easily enough, but this prevents him from doing decent damage to Botos himself. He gets around this problem by switching in Marino to attack all enemies simultaneously, and using her Hyper Mode to increase her speed. He ends up using the rest of this Gain Hyper items keeping her in this state. Eventually, a Hyper Mode attack from Massimo finishes off the boss. In a cutscene, Botos escapes and the team leave the desert.
Chapter 8: The Ultimate Weapon

Rick briefly checks out the function that allows for the deploying of a team of units to search an area for items. He also takes another look at the shops in Central Tower, before returning to Nana to begin the next chapter. He heads to Melda Ore Plant and begins exploring the area, soon encountering another cutscene. He then fights a few battles, watches another quick cutscene where X sends an image to Gaudile, then gets into another fight.

Rick fights a few more random battles, and takes another picture of the area to send to Gaudile. Ben discusses his plans to mess around with a music keyboard, and John tries unsuccessfully to remind him of a secret project he had mentioned earlier. Rick continues to fight enemies while exploring, and sends another picture to Gaudile, only to be told that he will need to take many more shots throughout the area.

The group discuss their recurring song jokes as Rick continues to fight battles and take pictures for Gaudile. Eventually, Gaudile figures out that a missile is going to be launched from the area, and tells X to stop it. He then runs into another cutscene and another fight with Botos, who oddly ends the fight and runs away after taking a single hit, leaving Rick to continue exploring the area.

Rick runs into Botos again. He creates a fake duplicate of himself and runs in two different directions. Rick heads one way and encounters what seems to be the real Botos, but he runs away at the beginning of the battle again. He chases several real and fake versions of Botos through various hallways, battling a few of them, before eventually reaching a cutscene where Ferham reappears, starting a boss fight. After a drawn-out fight, during which the group is amused by Ferham's over-the-top screams upon being damaged, Rick manages to defeat her. In a cutscene, she falls off the platform, meaning that the party needs to head back down there to obtain her key.

Rick attempts to backtrack, but finds the doors to the other areas are now locked. He heads down to where Ferham is, only to discover that Botos has betrayed her and stolen the key. He continues onward, but reaches another cutscene where Botos is attacked by an unknown character. When X's party reaches him, they find that he is dead and the Supra-Force Metal has been stolen, bringing an abrupt end to the eighth chapter.
Chapter 9: When Giants Duel

Upon returning to the base, Rick immediately gets into a boss fight with Scarface. He finds that the boss absorbs electricity, making the fight much more difficult due to the large number of electric weapons on his team. As such, he is forced to switch in less-used team members like Axl and Massimo. After an extremely long battle, he manages to defeat Scarface and views some more cutscenes, then heads back towards the Base Command Room to begin the next chapter.

Rick checks on the team he sent out earlier, finding they have returned with items and some have gained levels. He then talks to Nana and begins the ninth chapter of the game by heading to a glacier. The area is filled with security beams that block progress until a battle with some enemies is defeated. He begins to work through the area while he and John talk about the channel's recent 6000 subscriber milestone and the future of some of the Franchise Plays.

Along the way, he figures out that the security beams will also stop if the battle is run away from, and it is not necessary to defeat them. Rick finally makes it past the security beam area as John explains how his working hours are structured. He reaches a room filled with items, then an area that can be moved, changing the destinations of the exit door. He works through this area, fighting even more random battles along the way, as he and John continue discussing a variety of different topics.

Having discovered that the postgame content requires keys obtained from sending teams out on a search, Rick heads back to Central Tower to do so. He then returns to the glacier and gets back to the area he was at before. He finally makes his way past it, and encounters a boss fight against Commander Epsilon's elite guard.
