Mega Man X: Command Mission is a 2004 role-playing game developed by Capcom Production Studio 3 and published by Capcom. It is a spin-off of the Mega Man X series, set 100 years after the rest of the games in the series, and the only turn-based RPG in the entire Mega Man franchise. The GameCube version of Command Mission was played by The D-Pad in 2017, as the forty-second weekday game in The Mega Let's Play, and the forty-ninth game in the series overall.

Chapter 1: Infiltrate Giga City

In a live-action intro, Rick and John celebrate their completion of Mega Man X7, and remark that there are only ten games left in the series. Rick introduces Command Mission, noting its bizarre placement in the timeline of the series, the slight changes in art style, the premise of the game's story, and the characters. John quickly leaves upon learning that the game is an RPG, leaving Rick to finish introducing it. In-game, Rick and John watch the intro and opening cutscenes before John takes control of X in the Lagrano Ruins. He slowly climbs the area, picking up items and learning the game's battle mechanics through a number of random encounters along the way.

John disables the security on the third floor, only to be confronted by a guard and forced into a battle. After defeating them, he learns about Force Metal and uses a sub-tank to heal himself before heading up to the fourth floor. There, he finds some more items, saves, then meets up with Zero, who joins the party. Immediately following this, a boss named Hippopressor attacks. The boss comes equipped with a Shark Missile capable of dealing large amounts of damage; John destroys it, along with the boss's head, before finishing the battle. Afterwards, John heads back to the save point, and equips some Force Metal on Zero. He finds that the door there is still locked, meaning he needs to head to the other side of the boss room.

Ben and Lindsay unsuccessfully attempt to complete a "Which Hogwarts house is your cat in?" quiz as John continues to head through the Lagrano Ruins, fighting several random encounters as he heads towards the fifth floor. At the top, a cutscene ensues where X and Zero meet Epsilon, the Rebellion Army Commander. Shadow betrays the team, several of Epsilon's subordinates appear, and X and Zero are separated in the ensuing battle. X wakes up in the Resistance's hideout, and the second chapter of the game begins. John buys a few items from the shop before continuing onward through the Central Tower, facing more random encounters along the way. He eventually reaches another short cutscene, after which he finds a save point.
Chapter 2: Recapture Central Tower

John continues through Central Tower, reaching a cutscene where he meets a mysterious individual, who starts a boss fight. After battling for a while, they run away. He heads further into the area, meeting a number of oddly-named NPCs, and a eventually a Reploid named Aile who gives X an ID card, then sacrifices himself in a cutscene to allow X to carry on. The group discuss accents as John enters another new area of the Central Tower, where he gets into a lengthy battle with two random encounter enemies.

John reaches an NPC who tells him his friends are trapped on the other side of the door. He goes through and defeats the enemies, saving them. After a brief cutscene, John heads through a new part of the tower, but is interrupted by another cutscene in which the bounty hunter, now revealed to be named Spider, attacks X, only to stop when he sees Aile's ID card and decides to help him instead. Eventually, John reaches and frees Chief R, but they are interrupted by Jango, who tells them that there is an explosive device in the building. John is given a two minute time limit to stop it. After briefly wasting some time going to a storage room that turned out to only contain 100 Zenny, John goes down the correct path, only to be attacked by some enemies.

John gets into a number of random encounters on the way to disable the self-destruct sequence; the time limit does not apply during the battles, allowing him to take his time defeating them. He heads through a previously locked door into another new part of the tower, where he continues to fight enemies and grab items. Rick discusses his plans for the near future as John finally gets to the button that stops the tower from self-destructing, only to learn that Jango is trying to escape via the helipad.

John reaches the helipad, where a cutscene begins in which X confronts Jango, and Spider appears to help X. A boss fight with Jango ensues. John gets to know Spider's card-based special attacks during the fight, but Jango proves to be much tankier than anticipated. Spider is killed twice during the fight and has to be revived both times, and John runs out of healing items after a while. Eventually, after 52 turns, John manages to defeat Jango, who explodes upon running out of health. Another cutscene plays, ending the second chapter of the game.
Chapter 3: The Paper Hero

John explores the now-safe Central Tower, which has become the main hub area for the game, with access to previously-visited locations available. He heads to a number of different places within the tower, looking at shops and other features and talking to more oddly-named NPCs. Eventually John gets bored of exploring and wants to head to the next mission, only to briefly become lost in the corridors of the tower. He finds his way back to the Base Command Room, where he enters the teleport to Tianna Camp, the location of the next mission.

John begins the third chapter of the game at Tianna Camp. Immediately upon entering, he is joined by a third party member, Massimo. He heads through a long series of corridors where he must dodge security sensors in order to proceed, then gets to a more standard area filled with random encounters. Meanwhile, Rick and John discuss the biggest announcements from Nintendo at E3, including Mario + Rabbids: Kingdom Battle, Kirby, Yoshi, Metroid Prime 4, and the main series Pokémon game for Nintendo Switch.

John continues through Tianna Camp, as he and Rick have a long discussion speculating on the content of the Pokémon game for the Switch. They also talk about the announcement of cross-console compatibility for Minecraft, and criticize Sony for their handling of the situation. John eventually becomes confused as to where to go next, passing by a corridor containing a number of locked doors multiple times, but not knowing how to open them. Eventually, Rick points out a terminal in plain sight that turns out to open all of the doors.

John talks to the newly-freed prisoners, some of which give him items, and some of which turn out to secretly be enemies named Dober Man. Rick and John discuss their hopes for a potential Smash game on the Switch as John continues to head through the area and battle enemies. Along the way, John begins to get frustrated with the game's very high encounter rate. Soon after, he reaches a prisoner who gives him a Prison ID and tells him that he needs to defeat the warden, Silver Horn.

Rick and John talk about the channel's recent 3000 subscriber milestone as John continues exploring Tianna Camp, encountering a brief cutscene that introduces Silver Horn and a new character, Nana. He eventually reaches the room where they are located, and after defeating some security guards, Nana agrees to help the party. John then encounters a series of puzzles that require stepping on floor tiles in a specific order that needs to be memorized, prompting Rick to remember John's handling of a similar puzzle during Mega Man & Bass. After completing the floor puzzles, a cutscene begins in which it is revealed that the "Massimo" in the party is not the real Massimo; he leaves the party afterwards.

John heads to where Massimo is; he rejoins the party immediately. The party learn that something has happened to Nana, and head forward to find her being attacked by Silver Horn, leading into a lengthy boss fight. John is able to defeat him, and a series of cutscenes ensues in which Massimo reveals his secret to the rest of the party. Following this, the third chapter of the game is completed, and the party returns to Central Tower, where they receive their next mission - gaining the support of Professor Gaudile.
Chapter 4: Gaudile Laboratory

Nana introduces the Treasure Radar using the Game Boy Advance Link Cable; Rick entertains the idea of recording some footage of it later in the LP. John discovers a jukebox that allows the playback of music and previous cutscenes. He then enters Guadile Laboratory, beginning the game's fourth chapter. After a few random battles, John sees a cutscene that introduces another mysterious character. Rick discusses the Fine Bros controversy and the nature of drama-based YouTube channels as John continues to fight enemies in the area.

John reaches a room where he meets Dr. Psyche, who orders his guards to attack the party. After defeating them, a series of cutscenes play that quickly introduce several new characters. Rick tells a story of a years-old argument on the Let's Play subreddit, and John takes the time to equip some Force Metal on his three characters. He then moves on through the area, getting into more random battles. One of these battles involves a group of "Rabbids" that manage to kill Massimo and bring X to low health, and continually call for help, summoning more enemies. John ultimately beats them after being forced to use several items.

John continues to fight his way through random encounters in Gaudile Laboratory. Rick discusses his memories of the 1990s and early 2000s, leading to a discussion about the merits of various musical genres from the era. Rick brings up SR 71 and an anime music video which he can no longer find. Eventually, John enters a new room where he finally meets Professor Gaudile.

During a series of cutscenes, Gaudile refuses to join either side of the conflict, and Cinnamon is taken by Dr. Psyche. John heads through more areas of the laboratory and defeats several random encounter enemies before eventually reaching an area with another cutscene, after which Marino joins the party. Rick and John speculate on characters in a potential Smash Bros. game for the Switch while John continues through the area.

Rick takes over control of the game and immediately heads into a boss fight against Dr. Psyche. The boss summons needles to act as separate enemies throughout the fight and quickly kills X, forcing Rick to use an item and sub-tank to heal him. Despite this, he is able to seemingly defeat the boss with relatively little trouble. Immediately afterwards, Dr. Psyche turns into an "evolved form" names Mad Nautilus, starting a second phase of the battle. This form proves much more resistant to attacks, leading Rick to switch out Massimo for Marino. Eventually, with only two characters left standing on very low health, Rick is able to narrowly defeat the boss. In a cutscene, Gaudile agrees to help the party, and Cinnamon joins as a team member, ending the fourth chapter.
Chapter 5: Maverick Hunters Join Forces

Back at the Central Tower, a cutscene reveals that Zero may still be alive. Rick heads to Ulfat Factory with a team of X, Marino and Massimo to begin the fifth chapter of the game. While there, he tries to figure out the Force Metal refining interface, changes some of his characters' equipment, and gets into several random encounters. After a lengthy battle against a resilient enemy named Mega Mantor, Rick re-arranges his equipment and Force Metal again.

Rick continues through the Ulfat Factory, trying and failing to figure out how the game's map mechanic works along the way. Rick and Ben discuss people's attitudes at competitive card and video gaming tournaments as Rick fights a number of random encounters within the area, some including an enemy that surrenders during battles, healing the team and then running away if allowed to. He also moves through a long series of rooms filled with motion detectors that trigger a fight when activated.

During a cutscene, the party encounter a new Reploid who quickly reveals himself to be a disguised Axl; he joins the party. Rick rotates Axl into the active team, replacing Massimo. He comes across a save point, thinks that it must be the correct way to go, then decides to double back to explore an alternate path. After clearing out the area and fighting several more random battles, he returns to the save point.
